I was under the impression that CSS 2.5 supported the use of both CSS skins and Standard HTML skins. I have a CSS skin on a parent portal and then applied the "Tranquility" skin to a child portal and many of the pane settings from the child portal are now on the parent portal. I had 3 panes on the parent and Tranquilty only has Left & content panes. Once I applied the Tranquility to the child portal it changed the parent portal to only two panes instead of three. I had to default the child portal and reapply the parent port skin to it to restore it.

What am I missing?

This is probably due to being logged in as host and applying skins to child portals.  I think this is a DNN issue, although I haven't been able to completely verify it.

Try logging in to the individual portal's as admin and applying the skin (even on the main portal).
