If I uncomment section that starts with < !-- Enable (uncomment) these replacement rules to further optimize DNN JS files --> in the file when viewing a page's source should I be able to see these dnn...js files in the head section. Right now I do not see anything happening.

No, that will move them to the head, but then it will also merge them into a single JS file, which will have a reference ending in .js.axd at the bottom of the page. If you can post a link to your site I'll be happy to take a closer look. You can send it in a Private Message using the icon below my username if you don't want to post it in public.
